A menagerie is generally a place where exotic animals are kept by Humans, originally with domestic animals, then becoming used by royalty for more rare creatures. This is likely a reference to the amount of Covenant within the New Mombasa city limits in Halo 3:ODST.
The track takes place during the 2nd flashback, Uplift Reserve (Level) when you play as Dutch.
