discrepency
By Cortana's estimate, there were approximately 500 ships at the Unyielding Hierophant, and it was made clear that they knew the location of earth and were basically just waiting for the order to attack. At the start of Halo 2, there were only about 14 covenant cruisers, AND (this is really the more important part) Cortana herself said that they were surprised that the humans were on earth. They were most likely looking for an artifact on earth, like they did on reach, and were not expected to have to engage the strongest human armada in the galaxy. Furthermore, why bring bombs to destroy the MAC guns internally when you have massive plasma guns with pinpoint accuracy.
