:I haven't read Contact Harvest in a while, but I would suggest two factors to resolve this discrepancy - firstly, perhaps civilian transportation is not as state-of-the-art as military transportation; secondly, since contact with the Covenant I would imagine that slipspace navigation, as with all technologies, would benefit from analysis and reverse-engineering of alien technology. What took weeks by the start of the war would take a few days by the end of the war.
