Losing "Them"
When Captain Keyes says "Cortana, all I need to know is did we lose them?" and Cortana replies with "I think we both know the answer to that", isn't it possible that instead of referring to the Covenant, the two of them are talking about Reach? It's just that Cortana's reply seems too ominous to be about outrunning the Covenant.
