History
The Covenant Separatists are a breakaway faction of the Covenant, led by the Sangheili and "officially" formed after they learned the truth about the Halo Installations near the end of the Battle of Installation 05 in November 2552. The Separatists no longer look to the Prophets for leadership, and thus have no defined leadership save for the surviving Councilors, although Arbiter Thel 'Vadamee and a few other head Sangheili, such as Rtas 'Vadum and Xytan 'Jar Wattinree hold positions of power within their ranks.
Ancient origins
Groups known as the "Swords of Sanghelios" have existed in several incarnations throughout history. The first Swords of Sanghelios were a sworn brotherhood of kaidons dedicated to the overthrow of a tyrannical Arbiter judge-king who ruled the continent of Qivro centuries before the Sangheili became a spacefaring species. Their story of brotherhood, loyalty, honor, and sacrifice continues to resonate among the Sangheili.

Ironically, the last incarnation of the organization prior to its current existence appeared in the tumultuous aftermath of the Covenant's formation to subdue the last opposition to the Writ of Union.
Background
The Covenant Separatists are made up of the Elite, Grunt and Hunter castes (Grunts and Hunters are sometimes seen in Halo 2 as allies.) within the Covenant's hierarchical society. The members of the faction were somewhat "united" at the beginning of the Great Schism, although the faction was "officially" formed when they learned the truth of the Halos and since both times, have been fighting the Covenant Loyalists, led by the Prophets and their Brutes, Drones, Jackals and some Grunt and Hunter supporters.

After the Covenant's defeat at the end of the Human-Covenant War, soldiers returned to Sanghelios and found feuding and civil unrest due to the upheaval of the Covenant's social and political moors. Many turned to a reluctant Thel 'Vadam as an ad hoc leader.

The Swords remained friendly to humanity and wished to build a mutual peace, as they both had made tremendous sacrifices in order to stop Truth and the Covenant forces. On their homeworld, however, they were challenged by a resurgent faction of religious fanatics known as the Servants of the Abiding Truth. They viewed the Swords as "blasphemers" and began an insurrection, secretly supported by the UNSC's Office of Naval Intelligence, all the while resuming the conflict against the Jiralhanae in a two-front war. The Abiding Truth managed to gather a large amount of followers in a relatively short timespan; while the faction had a strong religious underpinning, many Sangheili had more practical motives for allying against the Arbiter, among them resentment toward humanity. Meanwhile, 'Vadam planned to visit each state to make his case for permanent peace with the humans they had battled for so many years. These reforms did not meet with universal approval. By January 2553, there was great dissent among disparate Sangheili factions, especially from the more devout believers in the Forerunners' divinity.

It is speculated that this disgruntled faction is led by the Arbiter, Ship Master Rtas 'Vadum and Imperial Admiral Xytan 'Jar Wattinree. It is possible the remaining Councilors command the faction from Sanghelios as aides to the Arbiter offering their council to him as they once did with the Prophets. Fronts of this war include the Covenant holy city of High Charity, Installation 05, Earth and areas of space where Covenant ships operate.

Siege at Kolaar
Origins of the Faction
Siege at Kolaar
The High Prophet of Regret led a badly planned mission to Earth and was forced into the First Battle of Earth upon discovering, by mistake, that the planet was the Human homeworld. He escaped to Delta Halo, but was killed by the Master Chief. Regret's death was used as a justification by the remaining Prophets to replace the Elites with the Brutes as their protectors. However, this move resulted in great turmoil within the Covenant, with the Elites threatening to resign from the High Council.
Avu Med 'Telcam, leader of the Servants of Abiding Truth, decided that an immediate assault on the state of Vadam was necessary. Along with nine ships and forces from Nuan keep and Rtova keep, 'Telcam commanded the assault from the frigate Unflinching Resolve. Eventually, however, the Unflinching Resolve suffered a direct hit and crash landed, though most of the crew, including 'Telcam, survived. Despite being caught off-guard it appeared as though the Swords of Sanghelios would be victorious, however, news spread that he allowed humans to land on Sanghelios; this caused many keeps to ally with the Servants of Abiding Truth and the tide turned in their favor. The Arbiter was caught off guard and when his own reinforcements couldn't arrive on time, he reluctantly accepted Admiral Terrence Hood's offer for help in fending off the attackers. The tide turned when Infinity arrived over Sanghelios and destroyed the rebel destroyer Defender of Faith before finishing off the rebel ground forces with a MAC round. The Port Stanley, posed as a Kig-Yar pirate ship, destroyed a few of 'Vadam's ships in order to maintain the stalemate between the two factions, leaving the Arbiter with a Pyrrhic victory.

After the battle, Thel 'Vadam was in talks to visit the UNSC Infinity while 'Telcam retreated to New Llanelli until he would be able to convince more keeps to join his cause. At some point, the Ket Pious Inquisitor fell into the hands of the Abiding Truth. In turn, Kig-Yar pirate Sav Fel stole the Inquisitor, with the intention to sell it on Venezia. With 'Vadam occupied with the ongoing civil war, Kilo-Five was tasked with retrieving the Inquisitor with the purpose of reverse-engineering its energy projector for use against Sangheili-controlled worlds, though the ship was ultimately destroyed.
Truth then gave command of the Covenant Fleets, the post previously held by the Elites, to the Brutes. Once there were enough Brutes in place, Truth secretly ordered the Brutes to instigate a vicious genocide of the Elites (disguised as a retaliation to an Elite revolt against the other Covenant factions) so they may replace them in society. The Elites responded, with the help of factions of Hunters and Grunts and war broke out in High Charity. Later, the Elite Councilors were assassinated by the Brutes at the behest of the Prophets. When the Elites learned the truth about the Halos, it changed the war significantly and added the Humans to the struggle. Instead of a Great Journey, the Gravemind's revelation regarding the superweapon contradicted the Covenant's belief system and was motivating at least the Arbiter in his opposition to the Covenant as they tried to activate Delta Halo.

Following these events, the allied forces on Sanghelios consolidated under the old banner of the Swords of Sanghelios.

Blooding Years
Ironically, the Separatist forces at Joyous Exultation might have helped turn the tide of the war in the UNSC's favor had it not been for Sublime Transcendences destruction by a NOVA bomb. However, at that early point in the Great Schism, both sides of the Covenant still regarded the UNSC as their enemy. As interstellar communication is not instantaneous, it would have taken some time for an alliance to be forged and for all the elements of the Separatist faction to be informed. Either way, the UNSC had no choice, since they sent a strike force to eliminate the humans at Onyx and recover supposed Forerunner artifacts, still believing in the religion that brought the Schism upon them. Though it should be noted that the elites were trying to preserve the forerunner technology from being used, while the humans were trying to harvest it.

Over the next six years, the Swords would engage in hostilities with several Sangheili factions. Fighting with Jul 'Mdama's Covenant faction, saw the flagship Shadow of Intent temporarily rendered combat ineffective.

In 2553, a Joint Occupation Zone was also set up between the Swords of Sanghelios and the United Nations Space Command, with both humans and ex-Covenant species settling on the territory's within the zone.

At the same time, the UNSC requested the Arbiters aid in re-activating the Portal at Voi in order to dispatch a team there to disable the activation sequence of the Halo Array. Simultaneously, the Sangheili would also continue to wage war against the remaining San'Shyuum and the Jiralhanae. At first, the Sangheili were at a major disadvantage, as millennia of depending on the San'Shyuum for technology meant that the Sangheili were unable to properly repair or replace the ships they lost in battle. The odds began to even out when the San'Shyuum vanished and the Jiralhanae began to fall back into internecine conflicts. The inability for the Jiralhanae to properly mine the resources on their colonies has also forced them to raid Sangheili worlds for their processed resources. In March 2558, the Swords of Sanghelios attempted peace talks with the Children of Oth Sonin, represented by their lead, Jiralhanae chieftain Lydus, on Ealen IV. Thel 'Vadam, with several Sangheili escorts, led the negotiations. Admiral Terrence Hood volunteered to moderate the talks between the two governments. However, the meeting was interrupted by a surprise attack by mercenaries under the command of Shipmaster Vata 'Gajat. Captain Thomas Lasky, Commander Sarah Palmer, and the Spartan-IVs defended the delegation and evacuated them from the chamber. After various tribulations in getting the delegation to safety arose from the attack, the delegation and the surviving Spartans finally made it to safety aboard UNSC Infinity. Following the boarding of the Infinity, the UNSC led the Sangheili and Jiralhanae fleets against the enemy fleet, forcing the Shipmaster to order a retreat. Due to Vata 'Gajat's attack, the negotiations were left in a standstill and little progress was made in furthering the peace between the Sangheili and the Jiralhanae.

The Jiralhanae have remained a thorn in the side of the Swords, with the Sangheili-Jiralhanae war continuing to rage on. Due to the wealth the Swords had amassed over the years following the Human-Covenant War, several Jiralhanae factions have marked them as the perfect target for raiding, leading to increased conflict. The Swords and a powerful faction of the Jiralhanae known as the Children of Oth Sonin attempted to establish an official peace between them in 2558. However, this effort was disrupted by Vata 'Gajat's mercenaries and no peace was agreed upon.

The Swords of Sanghelios have an open military service. This means that the military isn't solely composed of male Sangheili; female Sangheili, Unggoy, and Kig-Yar could also partake in the military and even achieve high ranks and titles. Even the Lekgolo could participate. The decision for open service occurred following the precedent of Tul 'Juran, who distinguished herself in combat alongside Rtas 'Vadum's crew against Tem'Bhetek and his forces.

The Swords of Sanghelios also established the Riftborn, a new special operations division, fully committed to joint military operations with the UNSC. These hand-selected operatives maintain a local presence on Anvil Station.
Reasons for the Absence of Grunts and Hunters
*This was internally done by Bungie to avoid any possible confusion between ally and enemy.
*Reassigned duties for both species, or sent to protect their homeworlds and/or Sanghelios due to the absence of the Elites.
*Not seen by the player, due to the few times Separatists (not counting the Arbiter) are seen. However, this is may be incorrect, as they would have been seen on the Shadow of Intent at the end of Floodgate, and the other cut scenes it is featured in.
*Led an Assault on the middle tower in The Covenant, where they died. This is supported by the fact that if you are fast enough with the Hornet you can fly to the middle tower where you can see Elites, Grunts, and Jackals lie dead faced against the door. This is also unlikely because the Hunters would have easily defeated the Brutes, and Miranda Keyes only mentions the Arbiter and the Elites being at the tower.
*Yet another reason for the lack of Separatist Hunters and Grunts, as well as the other Elite ranks such as Honor Guards, Councilors, and Stealth is the fact that there are few allied Covenant in Halo 3 to begin with.

Trivia
|-

!Classes
*Though the Covenant Separatists were called "Heretics" by the High Prophet of Truth, they should not be confused with the factual Heretics led by Sesa 'Refumee and destroyed by the Arbiter. If remnants of the Heretics were still around during the time of Halo 3, the Separatists would be on the same side as the Heretics, since they also knew the truth about the Halo Array.
!Sangheili
*This is not necessarily the first internal dispute in the Covenant's society; when the current Arbiter was assigned to his office, he was reminded by the High Prophet of Mercy that an Arbiter was necessary during the Grunt Rebellion, which was a conflict between the Covenant and its lowest caste, the Grunts.
!Unggoy
*The Separatist Phantoms are green in color, quite unlike the Loyalist Phantoms, which is now a darker bluish-violet color. However, this does not mean all Separatist vehicles' colors are about the same color as well. During the ending cutscene of Floodgate, in the beginning cutscene of the part where the a Separatist Phantom and a couple of Warthogs are seen stopping in the hangar of the Shadow of Intent, two Banshees of the same color as Loyalists ones are seen farther away from the hangar. Also in the cutscene, where Marines are sitting around in the hangar with some Elites, a Major Elite can be seen sitting on top of a normal-colored purple Ghost. The Separatist Phantom is also equipped with Active Camouflage, used to cloak the dropships as they deliver Sangheili combat teams in Floodgate and The Covenant.
!Kig-Yar
*Only one individual Zealot has been seen in the Covenant Separatist Force, in the Halo 2 Level Uprising. It is unknown if there were any more Zealots, whether these are simply commanding troops in other Theatres of Combat, filling positions vacant after the slaughter of the Council, or if they too suffered from execution by the Brutes.
!Lekgolo
*The Separatists are assumed to be the most powerful faction in the Halo games, due to superior tactics, superior soldiers and advanced technology.
